Not sure it is wise to do...
Maybe you can find some detergent that will remove the stains - but you might also make the canopy "weaker" or it will stretch locally
Just like mildew/color smearing on the canopy (looking exactly the same way) - can not be removed
As said, I dont know if there could be a wonder product that can remove your stains without downsides, just saying "be careful" !

Sadly, I have not found anything that gets rid of any stains on the canopy. Mildew has been my problem caused when kites are left folded with even the slightest moisture inside (even if used in saltwater).
If you can't get it out with water alone, let it go. As you'll find, anything harsh enough to get that out is likely going to compromise the canopy.
That said...those
Oxi commercials make some amazing claims. It is works for you let us know!

Lemon juice removes rust stains. Try in a small portion if it works, then work on whats left.

How about CLR. check the label for details or test a small area on kite first.

i'd try some strong colourless organic acid like strong vinegar, citric acid (not the lemon juice) or oxalic acid (sorrel acid). just soak and rinse with clean water, don't rub

Phosphoric acid! No damage to canopy and works a treat. You can use the stain devil for removing rust from clothing which is comercially available or get a weak solution of a phosphoric acid from a drug store. It has absolutely no damaging effect on the kite. The plus part is that you do not have to rub the canopy. The detergent suggestion is not a runner due to discolouration from friction and the detergent particles. It is really easy to clean. Apply the acid and wait 30/60 seconds rinse well with fresh water and if there are any remaining persistant stains, repeat the process.
Good luck, it is an easy fix....

Maybe try out a drop of diluted bleach to see what happens?
