Get some conical washers and countersunk screws. The washers are pulled down into the deck pad and you're left with a smooth flat surface to stand on. You can still feel them with your feet so you've got tactile feedback for foot placement.
Exactly, and they will only strengthen the local pressure points on the board surface, also be into the pad, and you can even cut rings so they sit even deeper in the pad and can not be felt at all if you want.
Even without a pad and barefooted they are not annoying for me when standing on these.
You can get conical washers and countersunk screws in many boat hardware stores - but the right size can be tricky to get.

Here you can see how "flat" they seem (and feel) even without pads, I only got one on my boards now, but had a Moses T40 and used 4 of these, no problem and couldnt be felt because of the pad:
